What is the general consensus for leaving that part of the fire wall (stamped body numbers) in bare metal with clear coat so it is visible once restored? Not what I would normally do being it was not done by the factory that way but can not think of another option to make it visible once complete. Obviously this stamping is what defines it as a genuine MKII Cooper S. Without it, to me, it is just another replica.
You could just take a few photos of the 2/06 xxxx stamps to prove the firewall is a genuine MK2 S and show that to the next owner. Or post it up here and it will be in cyberspace forever.
The main thing you need for rego is the YG2S4 xxxx chassis number stampings. They need to be readable. You may need paint stripper to get all the crap out of them. and use a wire brush.
What have you tried so far? Any idea what car number you have?
