Did the 1200 and 1205 prefixed engines as fitted to the Clubman GT have removable tappet chest covers? In other words, were they exactly the same as the 9fxey prefixed engines?

1200 and 1205 have tappet chest covers - casting AEG312 and AEG634.

1206 have solid blocks - casting 12G1279

Not 100% sure of the cam and crank changovers.

Yes they did.
I have each and they both have chest covers.
As GTO green says it was the last GTs (12/71-1/73) with 1206 blocks had solid covers.

What about the internals? Crank size and finish (nitrided, tuftrided), camshaft, rods & pistons, cylinder head? Were they effectively 9fxey with a different prefix?

As i believe.

I didn't take note of internals when I had my 1200 engine rebuilt and is too long ago to remember.

My other 1200 and 1205 I havnt reached the stage of rebuilding them yet

As far as I can see its basically a 9FXEY engine with a 1200 prefix.
My GT project with a 1200 prefix engine number has the side covers.
The parts list shows the internals as the same as a 9FXEY engine. Tuftrided crank using the 1505A large journal casting machined to S specs - AEG 479/AEG 480, same as the MK2 S engine I have.
IIRC, these are basically UK MK3 S engines.
My Clubman parts book, PUB 1052 Dec 1972, pages PUB 1052 (iv) & (v) devotes a section at the front explaining the "rationalisation" of engine numbers for all Mini variants. It doesn't have any info about the 1206 prefix engines.
It makes one think perhaps the people involved in this went on to work for Microsoft.
