Can you get it to make the clunk while the car is stationary and the engine running. You stick it in gear with your foot firmly on the brake you give the clutch a sudden jerk to get the engine to rock. An assistant can look at the engine to see what it is doing.
You should be able to diagnose most engine mount problems doing this.

ok,,, what about a loose drive flange???
