I have a mixed bag of bolts on my door hinges. Different lengths, some are even just threaded studs with a nut. A couple have those nylock nuts on them too.

What should I have?

Originally, they were all studs and standard nuts, with washers.
The top ones only have tapered spacers to match the curvature of the door & A-panel.
I like studs. Bolts will work, but be careful- it's real easy to strip the threads in the hinge.

They are 1/4" UNF thread. Easiest way is get some short 1/4" UNF setscrews from Supercrap or wherever, and just cut the heads off & deburr..
