Maybe the ripples are because of the clips that cause distortion when you tap the coverstrips onto the seam. Many are deleting the clips and using a good glue which also helps to keep water from rusting the seams.
Were the coverstrips smooth before fitting?

You do need to be careful where you place the clips as I have found some parts of the seem are a bit thick for the clip and then it does distort the cover strip. If you don't plan on removing the strip then use sikaflex to seal and glue the strip on. Once set you have to destroy the strip to remove it.

Would a hot air gun soften the Sikaflex enough to allow strip removal?

Don't know Dr, I had an issue when building my last car and wasn't happy with one of the strips after the sikaflex had set. I didn't try heat just force :)

My painter wanted to use the clips so we squeezed them a little tighter with pliers. Seam sealed them then ran some chip fill bog on the worst areas then painted. Will see the result today. My painter was fairly happy when he was painting the car. And he's a fairly particular guy
