when it comes to the coil pack, chuck away the ford one - try one off a Hyundai Excel instead, looks much neater

alternator makes no difference :? just whatever one works. I have a single multi-v belt so got an alternator with a pulley that suits... it's off a subaru of some sort. I modified the mini alternator bracket to mount the alternator lower down. I cut the hyundai coil bracket down and welded it to the mini alternator bracket... nothing special

Started to mark out to fit the trigger wheel for the ignition.
Fitted the sensor bracket, found TDC and marked the pulley and trigger wheel ready to drill and tap for attaching bolts.
Fitted the water pump, speedo drive and radiator/engine mounting bracket.
Discovered a problem with the flywheel which has been machined and lightened and now has no timing marks. The marks I thought were for timing do not line up with TDC? :?

doesn't matter... you can mark it again. Get your timing wheel and dial indicator out again. Dial indicator on #1 piston and find a few thou either side of the top and go half way between them on the timing wheel. You only need one mark at TDC, don't need the 5/10/15 degree marks

the megajolt software has adjustment in it to take up anything from the sensor bracket position

yeah it is, but too hard to be exact with it - it can look right, but be 5 degrees either way

when I time my engine to make sure the advance in the ignition is correct at the crank, I have an ignition map that is 10 degrees in all cells. You can rev the motor all you want, and the timing mark won't move.

I load that up and shoot the timing light at the timing mark on the flywheel. Last time I did it, I couldn't find the timing mark. The bugger was hiding right under the pointer on the timing cover!

So long as you know what your mark is in relation to TDC, you can do the same

Update.
I have marked the flywheel and reassembled.
Fitted the trigger wheel to the pulley and after a number of fine adjustments it now has minimal run out in relation to the sensor.

Now I need to complete drilling and tapping a few more holes in the pulley and locktite the screws and tighten up the pulley nut.

Did a trial fit of the supercharger and extractors.
Very please so far but it will be a tight fit in the engine bay.
Not sure how to reach the manifold nuts when it is in the car and I needed to loosen the supercharger to get the belt to fit on the pulley as it is very tight.
