Not only are 3 synchro box parts much harder to get now, the box is not as strong.

Doc do you mean the case or just the internals? Would the 4 speed synchro guts fit into a 3 speed box?

As I have mentioned elsewhere I would like to put the Magic Wand gear lever back for the full MKI "look" Now I can try to change the diff housing over (if it lines up) but as I'll be pulling the 4 speed apart a bit to u/haul it would it be another approach to drop it into the 3 speed box?

The internals are not as strong- particularly 1st & 2nd gear. And if you abuse it hard & often the cluster gear dies too.

No- the 4 synchro guts won't fit in 3 synchro, the case is altered in width.

You can usually fit the magic wand diff housing- put it on the dowels, tighten the 4 big nuts and measure the diff bearing bores for alignment and ovality.
Often you can just leave the 2 dowels out- they don't do much, their primary purpose was to align the halves for machining.
The diff bearings will align it without the dowels.
