looks like either your bottom rail of the boot opening is bent or the hinges are bending it.

Yeh its got a tiny kick in it, and the hinges are just resting on it for now, but I'll put a strut on it.

Why have you got holes in the middle of the hinge at the top?
Wouldn't that be better kept to maximum strength?

The hole right in the middle is to help strengthen the bracket, as they are 2 pieces, so adding the bolt in the middle made it more rigid. I just need to elongate the holes (or just go next size up) on the boot lid brackets so I get some adjustment.
