I have the cup shaped pot joint boot - all pictures I have seen, and the actual boot when it was in the box have the small opening reversed on its self, so it's poking into the middle of the boot. Is this how the band is supposed to go on? SO the band will actually be inside the boot? Or is it just like that to make it easier to push onto the shaft and then it gets flipped? Have only ever dealt with concertina style before.

With that type of boot yes you are correct. The small end of the boot is meant to go inside with the clamp therefore inside as well.
