If there's holes there in the first place I agree. Best would be to create a box per speaker and angle them up by sliding a piece of MDF up between the box and the speaker. Just cut it so its 1/2 a circle then screw in that way you'll have the sound aiming closer to your ears. Also better sound and way less muffling then if you used the space under your seat, as the box.
Bass reverb and distortion will happen a lot more if you used that bigger space as the speaker works best with a smaller volume/capacity. For a 6" speaker I'd be wanted no more 12L and if memory serves me correctly the space under a seat of Mini is far more then that even if you account for both speakers, with a total max volume of 24L which is massive and is the recommended size for a 12" sub.
What ever you do though don't buy plastic boxes, make them yourself from MDF or some other similar wood you'll get a deeper bass and clearer mid and high frequency sound, or I can for you. Either way give me a buzz if you need a hand. Good luck with it mate.
